Protein MSA

Search a FASTA sequence, align the closest HK or RR cluster representatives, and place the query in the resulting tree.

This workflow runs an MMseqs2 search against representative cluster sequences, filters the hits by identity, aligns the retained sequences with MAFFT, and then derives a distance tree from the current multiple sequence alignment.

Interpretation note

The displayed tree is an exploratory distance tree built from the current MSA. It helps position the submitted sequence among the retained representatives, but it is not a phylogenetic reconstruction.

The submitted FASTA is searched against representative HK or RR cluster sequences with MMseqs2, filtered by identity, aligned with MAFFT, and then converted into an exploratory distance tree. This tree is meant for positioning the query within the retained representatives, not for formal phylogenetic inference.
